Do we know how this work in practical terms for running the payroll - do we still calculate the full salary and submit RTI's as usual?

Yes you do and another couple of things is that you can claim for NI Ers and auto-enrollment costs in addition. The grant given by HM Gov will be taxable in the hands of the company.
